Blue sapphire stone relates to to the mineral family corundum whereas, amethyst relates to the mineral family quartz.  The chemical structure of both the stones are quite distinct. Blue sapphire is composed of aluminium oxide and amethyst is composed quartz which is constituted of vanadium and silicon oxide.

 

Sapphire has refractive index  of 1.762 to 1.768 whereas, amethyst has refractive index of 1.544 to 1.533 which is hugely less than the blue sapphire.

 

On the front of rarity, sapphire is hard to obtain due to its high cost and low availability. On the other hand, amethyst stone is quite easy affordable and available in abundant quantity.
