As anyone that is familiar with SEO, there will come a time where you will end up with thousands of backlinks to not just your main website but also to your supportings SEO websites.

That is when being methodical and organized in keeping your backlinks organized comes into play.

Here are the main reasons why you should have either a spreadsheet(which is fine in the beginning but will not be enough later on) or a software to keep track of your backlinks.

No one like to repeat work needlessly, this means that its a waste of your time to go thru the process of submitting your website only to find out you already had a link there already.

Quality backlinks and crappy backlinks - As everyone knows, the better the quality of the backlink the better.  This means that you need to have a ranking system to determine if the source of the backlink is good or bad.  If it is a not so good backlink, use it to link your supporting sites.  If it is a good one, give it a direct link to the target website.

You do not want to leave a trail of backlinks to your supporting websites to lead to your main website as the two should be independent so that search engines will place more importance on the supporting website.

Since SEO is like a pyramid scheme, you do not want to have your backlinks to cross each other otherwise it will create a flag with the search engine and they will give your backlink less emphasis.  Keeping track of your links will keep you from having your website cross each other too often.

An example would be if you have a supporting an article that you wrote that is linked to your main website and to one of your supporting website.  This would lower the worth of the backlink to both sites.

They are many more reasons but if I listed them all, this would no longer be an article but a wiki so I hope everyone can add comments on why it is important to keep track of your backlinks.
